Roberta caught this and put it in the episode guide, and I never noticed it until I was organizing the episode guide the other day.
In Red in the Face, listen to the background music in the main office, as everyone is leaving for the night, in the scene when Roger approaches Joan about the weekend. It’s a jazz guitar rendition of Babylon, which closed the previous episode. Last time we heard that song it was sad and haunting, and Joan and Roger were in a hotel together; this time it’s more upbeat, and she’s turning him down.

The DVD commentaries discuss different arrangeents of the the Roger/Joan theme — I’ll bet you find it in “Indian Summer,” and possibly “The Long Weekend.”
Is that what they meant by the Roger/Joan theme? Because it's "Babylon." I thought the Roger/Joan theme was a different musical signature.
My impression was that they talked specifically about the jazzy rearrangement, but I'd have to go re-watch/listen to be sure.
A quick scan shows the music from the scene where Joan makes up Roger in "Indian Summer" is the Roger/Joan music from the brainstorming session in "Babylon." So the jazzy rendition of the song "Babylon" in "Red in the Face" is indeed a nice catch. In the commentary, director Andrew Bernstein notes that he had a MJQ selection in the temp track.
